This is true if you have them installed via traditional methods (ie the Overrides or Packages folders). If you use s3pe to merge the lighting mod with the world file itself, the changes will be applied only to that world.

Yeah that's what I do, but I make a back-up of the world file just in case, saying that burntwaffles is pretty good at making lighting mods, so never had an issue.
